Dads old KZ650

While you have it that far apart - there is only one weak spot on these engines, and that's the starter clutch. So here's your options: 
1) Go in and replace it now, only to learn it was fine and you didn't have to.
2) Hope it is fine, only to learn when the engine is back in the frame that it is gone.
 
Because life's a biatch. And then we die :D
 
Some have managed to replace it with engine in frame, but it is not simple, and most seems to have given up and removed the engine anyway.

I was thinking of just running the starter before I put the engine back in

sure is .... this one I'll Keep because its my dads but I have a friend that owns a junk yard with a few bikes I'm going to take a look at this weekend if plans work out ...  lol.

Yes, that's the one. You need to run the starter with the engine under full compression (carbs off, spark plugs in). If it doesn't slip then, it should be good.
 
Buying a used starter is risky. Again, over at kz650.info, you will find tons of info as well as pictures of used vs new clutches. I did a search for "starter clutch" and got more than 400 hits. So it's quite common. That said, mine worked perfectly for 20,000 miles and may have already been 40,000 miles when I got the bike, no knowing its history. A strong battery and a solid state of engine tune should allow it to last almost indefinitely. The worst wear happen when the battery is a bit low and the engine just catches, but not enough to run. The engine will then "go ahead" of the starter only to be caught back repeatedly. This is death for the starter clutch.

You probably have resources, but oldbikebarn is a great place for parts/consumables for older Japanese and British bikes. Just FYI. ☺

I've got a few things I'm debating on doing I was thinking of having the wheels hubs and engine painted black. I was going to leave the covers nice and polished but the block painted black but. For the wheels I was thinking of just having the spokes and hub painted black and the rim leave chrome.
 
I'm blacking it out some. I bought rear shocks, new turn signals front light bracket and handle bars in black. So that the direction I'm going with it for now with out damaging any of the stock parts in case I want to go all original some day.

Somethings tells me it will run. I'd try it.
I have a good feeling about it.  
Bike is going to sit for a few now waiting on parts mainly the engine gasket kit.

You will love them tyres! I ran them on my Z650, and my son continue to use them after he got the bike. Not only do they last well, they have great grip also. I raised the rear of my bike 21 mm (4/5in) and added a bit of oil in the fork to let that end sit higher as well. I also cut of the centre stand tang because it was dragging so often and hard around left hand corners. Pegs would still drag every now and then, while the tyres was used to very edges, leaving no virgin strips. They never slid or hinted at sliding. In the wet, however, I found them less satisfying; they never gave any secure feeling and whenever I tried to ignore the vague sensation and pushed a little harder I usually ended up with both wheels sliding. Which I strongly dislike, despite riding several winters on ice and snow. It it so much better with tyres that stick.
 
We also fitted the same shocks to my other son's CB400SF - they use the same length shocks and same spring rates, just different bushings - and they work very well. Surprisingly well, actually, and amazingly so considering the price. No Ohlins, but plenty good enough for the riding most people do most of the time.
 
The rest of the upgrades look nice, and I like your plan of the black theme.

So I used a soft wire wheel and was able to shine up the whole motor to acceptable level for me. The big news is I got my gasket kit today and put most of it back together. And guess what?! She cranked over just fine. Now the carb are another story ......... I also got my chain and sprocket upgrade and a few other small parts

Do you know how much that engine weighs?  I wrestled one of those out of the frame of my 1978 KZ650 back in the day, but it was so long ago that I honestly don't remember how I did it.

Sounds about right--back when I did it I was a lot younger, stronger and way more oblivious to the possibility of personal injury.  :D

It's not all that heavy - 180 lb or so - but the many sharp edges and weird shape still makes it uncomfortable to carry. I still have a spare engine inside a 27 in high pillow box, and have lifted it out and but it back in a few times. Unless wear a sturdy jacket I invariably end up with cuts or bruises on my forearms.

Did some painting and I was debating on doing the frame myself because all I'm waiting for it the clutch to start putting it back together. But I going to try and be patient let the pros do the frame and do it so it's right any will last. I have a quote for $250 for sand blast and paint.

Looking good man! You can actually get a pretty good paint job out of a few rattle can coats, wet sanded in between coats. Labor intensive, but if you have more time than money, well...
 
The price you're paying is pretty good though. Glad to see some progress.

Decided to do the frame today. I wire wheeled it out out on primer and 2 coats of black. Got my clutch in so I put that on and put some oil in her. I tried to do the tires also with not a good turn out .... I hate tubes ☹️.
