AKRA CARBON NOT FITTING??

So, today I decided to swap out stock exhaust for Akra carbon. All was going well, when I realised they didn't seem to fit flush inside the the ports. I didn't wanna tighten the flanges until I was sure. Also after I put on the mid pipe mounted I then proceeded to attempt to stick the tip on but it would not budge, did I do something wrong? I ended up just taking off the mid, oh and yes taking off the springs was a total pain in the a$z.... so please help !!!! winter will soon be here and I need to get as much riding in as possible, well atleast before seasonal depression hits.
